Reproducibility of two independent biological replicates using either iTRAQ-label or label-free method and comparison within the iTRAQ-label or label-free quantitation with different software. Different expression of proteins in HAdV-B3-infected cells (red) and HAdV-C5-infected cells (black) is shown based on ratio. For the iTRAQ-label approach, Scatter plots for quantified proteins were analyzed by PP (a) and Sc+ (b), and comparison of software included PP versus Sc+ (c). For the label-free approach, Scatter plots for quantified proteins were analyzed by PL (d) and by PF2 (e), and comparison of software included PL versus PF2 (f). For comparisons in (c) and (f), both biological replicates were used.
